I would be cautious concluding anything from what you have done so far. If all you have shot is four rounds at every increment then it only takes one stray round - stray for some other reason, to confound any conclusion that starts to form. You mention one of those groups has a flyer and it is X MOA with the flyer, and it is X without. When you start to cut corners in recording data you only confound yourself. This is where the low number of shots highlights the lack of a reliable conclusion.
Measuring edge-to-edge, or centre-to-centre makes no difference as long as you are consistent when comparing all holes are the same diameter. It becomes muddy however when comparing across calibres and when sharing with us. The relative difference between groups does not need translation however.
The idea of choosing edge-to-edge to 'underrate' (relative to centre-to-centre) is of no practical use. Underrating or overrating anything when talking metrics is just spin on reality. Spin is nothing more than wishful thinking - a deliberate falsity.
The range, 120 yards is irrelevant when talking angles. Group sizes are angular measurements and will be the same at any range (all other influences being equal and discounting the effects of friction and gravity).
