My guess is the chamber is tighter on new upper. Your brass from original upper might require less shoulder set back than the new barrel. It could be the bullets are seated to long and are into the rifling on the new barrel. You might color the cartridge with a black marker to see where the cartridge is making contact in the chamber.
You might need to screw your sizing die in a little further to get the cartridges to fit in both barrels. Some people keep their brass separate for each rifle but Im not quite that organized.
